DwC-MIxS mapping and MIxS-DwC extension release

This is an output of GBWG's Sustainable DarwinCore MIxS Interoperability Task Group, to build semantically precise and sustained interoperability between TDWG’s Darwin Core (DwC) standard, and the Minimum Information about any (x) Sequence (MIxS) checklist from the Genomic Standards Consortium (GSC).

For detailed information concerning the outputs of the DwC-MIxS Interoperability TG, please see our TG report [link will be added upon publishing of the report].

Reason for release

With this update to v2.1.0, we release the Memorandum of Understanding and update the mapping files to include the correct MIxS term URIs.

This release includes a Markdown copy of the text of the Memorandum of Understanding (MoU) between the Biodiversity Information Standards (TDWG) and the Genomic Standards Consortium (GSC). Copies of the authoritative document, with official signatures, are retained by the leaderships of both the GSC and TDWG, as well as the conveners of this GBWG Task Group.

Subjects of release

In total, this release includes the following:

DwC-MIxS mapping

Special thanks to @tucotuco for providing the initial mapping, and to @pbuttigieg, @wdduncan, @ymgan, @mdmtrv, @msweetlove, @wardappeltans, @timrobertson100, as well as the other TG members for the focused review of the mapping. Thank you @cmungall and @hrshdhgd for validating its SSSOM compliance.

The DwC-MIxS mapping is an initial mapping between DwC and MIxS using the Simple Standard for Sharing Ontology Mappings (SSSOM) in combination with the relevant SKOS predicates, including detailed notes on issues faced and opportunities for further work.

To disaggregate our results, this release includes three SSSOM records

  1. DwC-MIxS_mappingSemantic.tsv
    • this record contains mappings based on the meanings of the terms associated with the DwC and MIxS keys.
  2. DwC-MIxS_mappingSyntactic.tsv
    • this record contains mappings based on the syntactic similarity of the DwC and MIxS keys.
  3. DwC-MIxS_mappingSupport.tsv
    • this record includes both the semantic in syntactic mappings, as well as the supporting information used to determine both.

MIxS-DwC extension

Special thanks to @timrobertson100, and @thomasstjerne for their work on developing this extension. Additional thanks to @pieterprovoost, @ymgan, and @msweetlove for their contributions to testing the extension.

The MIxS-DwC extension is an extension to DwC, which includes MIxS core terms distinct from existing DwC terms (i.e. with no mappings).

The release includes one extension record

  1. mixs_darwin_core_extension.xml
    • the list of keys (terms), for which we have developed a Darwin Core Archive extension definition in XML

Used in combination with the SSSOM record generated by our TG, the MIxS-DwC extension allows a complete encapsulation of MIxS core in a DwC Archive.

MoU

Markdown copy of the text in a Memorandum of Understanding signed by the Genomics Standards Consortium and the Biodiversity Information Standards organisation. Copies of the authoritative document, with official signatures from representatives of TDWG Executive (Deborah Paul) and of the GSC Board (Lynn Schriml), are retained by the leadership of both the GSC and TDWG, as well as the conveners of this GBWG Task Group. Amendments, updates, or other modifications will be reflected in the markdown document in this directory.

Reason for release

The update was made following an update of the SSSOM guidance that was used to make the mapping. This PR and issue in the SSSOM repo showed that - by following the old SSSOM guidance - we have sometimes used the SKOS predicates for narrow match and broad match incorrectly.

Definition in old SSSOM guidance:

skos:narrowMatch: The subject is taxonomically narrower than the object.
skos:broadMatch: The subject is taxonomically broader than the object.

The updated definitions are in accordance with the SKOS specs:

skos:narrowMatch: From the SKOS primer: A triple <A> skos:narrower (and skos:narrowMatch) <B> asserts that <B>, the object of the triple, is a narrower concept than <A>, the subject of the triple
skos:broadMatch: From the SKOS primer: A triple <A> skos:broader (and skos:broadMatch) <B> asserts that <B>, the object of the triple, is a broader concept than <A>, the subject of the triple

With this update to v2.0.0, we release the reviewed and updated mapping files.
