  • Move skyline document annotation into skyline_import sub-workflow.
  • Only publish one final skyline document
    • If params.replicate_metadata and params.pdc.study_id are null the final Skyline document comes from SKYLINE_MERGE_RESULTS
    • Otherwise the final document comes from SKYLINE_ANNOTATE_DOCUMENT
    • If params.skyline.minimize == true both the minimized and un-miminzed documents are published.
  • Don't publish individual .skyd files.
