In terms of the word counts for an individual work, that was information added into the Perseus Catalog externally. I believe for Latin works such as this work by Sallust, that the word count was drawn from the PHI (Packard Humanities Institute) database, but @gregorycrane would know more about that since he loves word counts! So for the short term, all I can say is that you may be quite right, I've actually never had anyone ask a question about a word count before.

While looking into URN for the In Ciceronem, I found the word count of 48k words on the catalog :
If we look at the original content ( http://www.archive.org/stream/sallustiiincicer00sall#page/n17/mode/2up ) or at some online transcription (Like Thayer's http://penelope.uchicago.edu/Thayer/L/Roman/Texts/Sallust/pseudo/In_Ciceronem*.html ), this number seems quite off :)
