The Mendeley API does not allow updating of documents. The former possibility to delete and re-add the new version does not work right now due to this Mendeley bug: http://groups.google.com/group/mendeley-open-api-developers/browse_thread/thread/94711525561df9dc

While this is the case, I urge you to disable the "Synchronize remote Mendeley documents" option in Biblio Mendeley.
