It is an expected behavior :) (see what the man page says about --init). Most programs using Isolate need to know where is the sandbox located, so that they can access the files inside the sandbox. CMS does not need that, because it creates its own working directory and then it tells Isolate to bind-mount it inside the sandbox.

I think that the correct solution is just to make CMS drop stdout of "isolate --init" :)
