Benchmark: revise file deletion upon --run-all

We previously did not include version tracking in the benchmark, which is why we deleted all results when calling with --run-all. Since we now want to track benchmark results according to both date and biochatter version, we need to change the --run-all behaviour to account for not wanting to delete previous results (either from sufficiently old runs or from previous biochatter versions).
