When using the conda version of spades in a snakemake workflow (metaspades, specifically), the program will hang indefinitely at various points. See ablab/spades#1393 for full issue description with logs.
TL;DR:
When using the precompiled binary provided by Spades itself, this issue does not occur. The spades devs recommended that it was an issue with the conda build, so I'm reaching out to the devs of the recipe: @druvus@notestaff@chrisjackson-pellicle
