When you are installing a collection if it contains any fomods you get a popup for you to decide what to do with that FOMOD but after making the selection it does not move onto the next FOMOD. Any FOMODs after the first remain not installed.

Update

The app appears to open all of the fomod windows, some appeared out of view so I did not know I had to make choices.
