Refactor Configuration

Refactor the configuration file to allow for nested grouping of the various config options. This will allow for more clear naming as well. As part of this many of the CLI options can be removed, as they were all added before a config file was added to simulato, many cli commands never change per test run, reevaluate to have cli flags for things toggled.
